20. Summary of Scientific Contributions


Unique ecological niches in western Himalaya and distinct plant species in the region offer exclusive opportunities for bioprospection of genes, enzymes and metabolic pathways. Working on this globally important and nationally relevant research area, my contributions may be categorized into the following sub-heads: A. Genetic regulation of catechin biosynthesis in tea Tea is an important crop known for its beverage and medicinally important flavonoid compounds, mainly catechin and its derivatives. We were first to clone all the genes of catechin biosynthesis pathway through series of publications in the area. Experiments highlighted the importance of phenylpropanoid pathway for supplying the substrates for the operation of the flavonoid pathway that synthesizes catechin. Even the early genes such as flavanone 3-hydroxylase, were important in realizing the yield of catechin. These genes expressed well in younger leaves as compared to the older ones. The expression was down-regulated in response to drought stress but up-regulated upon wounding. Importantly, anthocyanidine reductase was identified as a critical gene for the biosynthesis of epicatechins in tea. [Tree physiol. 28:13491356 (2008); Plant Biotech. Rep. 3:95-101 (2009); Funct. Further, we showed that catechins can actually modulate growth and development of plants (Biol. Plant., 2011, DOI: 10.1007/s10535011-0071-1). A comprehensive role various genes of catechins biosynthesis is discussed in our recently published article in Gene 495: 205-210 (2012). The knowledge generated has implications in metabolic engineering of catechin biosynthesis

Genetic regulation of picrosides, steviosides, shikonins and podophyllotoxin accumulation We completed cloning of metabolic pathway leading to steviosides biosynthesis in Stevia rebaudiana, picrosides biosynthesis in Picrorhiza kurrooa, shikonin biosynthesis in Arnebia euchroma for the first time. Also developed a subtracted EST library of Podophyllum hexandrum for the first time. Our major contribution has been on elucidating the importance of temperature and light in regulating picrosides accumulation in Picrorhiza kurrooa and showed the presence of picrosides in leaves. Previously, rhizomes were harvested for picrosides, because of which whole plants were extracted and the plant is listed as vulnerable species in Red Data Book (Funct. Integr. Genomics DOI: 10.1007/s10142-009-0152-9; Curr. Sci. 2011, 100: 1055-1059). This report has implications in altering the practice for harvesting the plant species and hence conserving the endangered species Picrorhiza kurrooa. Also, for the first time the transcriptome of the temperature response was published (BMC Genomics: 13: 126; 2012) Work on transcript analysis has implications in transplanting the pathway in the plant of choice and in modulating the metabolite levels in innate plant. Also for the first time, shikonins biosynthesis pathway was deciphered and the molecular basis of shikonins biosynthesis was established (BMC Mol. Biol. 11:88. 2010) These original contributions on elucidating the molecular basis of biosynthesis of catechins, picrosides, and shikonins in tea, Picrorhiza kurrooa and Arnebia euchroma, respectively lead the organization to a leadership position. I was invited to deliver a talk and contribute to developing a symposium for International Botanical Congress-2011 in Melbourne, Australia (July, 2011). C. Discovery of novel superoxide dismutase and antioxidants from Himalayan flora Working on a high altitude plant Potentilla atrosanguinea (the plant grows at an altitude of 4,000-4,200 m) we discovered for the first time that the enzyme Cu/Znsuperoxide dismutase (Cu/Zn-SOD) can be autoclaved and can function at temperature ranging from <-10 C to >60 C with temperature optima at 0 C [US Patent 6,485,950 (2002), 7,037,697 (2006)]. The crystal structure of recombinant SOD was worked out (Acta Crystallogr D Biol Crystallogr. 64: 892-901; 2008) and further , the protein was engineered for greater thermostability [Scientific Reports, (Nature Publication Group), in press]. Apart from two major review articles (Crit. Rev. Biotech. 2010 DOI: 10.3109/07388551.2010.490937; J. Mol. Cat B: Enzymatic 68: 129138; 2010), transgenic plants over-expressing the enzyme exhibited tolerance to salt and metal stresses (J. Plant Gen. Trans. 1: 6-10, 2011; J. Plant Physiol. 2010. DOI:10.1016/j.jplph.2009.12.004; J. Plant Res. 2011. DOI:10.1007/s10265-011-04212.).

The work has led to the exploitation of the novel enzyme through recombinant protein production in heterologous system e.g. E. coli, thereby leading to the conservation of important Himalayan biodiversity through intervention of biotechnology. D. Discovery of novel carbon sequestration pathway Plants in high altitudes (HA) in Himalayan regions experience high radiation load, low partial pressure of gases, limited soil nitrogen and so on. Working intensely on high altitude biology [Photosynthetica 47: 41-45 (2009); 46:611-614 (2008), 45: 70-74 (2007); 44:136-139 (2006); 43: 195-201 (2005); 42: 303-305 (2004)] Significantly, we published for the first time a carbon sequestering pathway operative in the plants at HA that also conserves nitrogen. Pathway tracing using radiotracer coupled with enzymatic and physiological data led to deciphering the pathway that suggested that phosphoenolpyruvate carboxylase sequestered CO2 from atmosphere and/or that generated metabolically in C3 plants, in parallel to ribulose-1,5-bisphosphate carboxylase/oxygenase, and oxaloacetate thus produced could be additionally channelised for aspartate synthesis using glutamate as a source of ammonia, thus conserving C and N in the HA environment [Photosynth. Res. 88: 63-71, (2006); J. Plant Physiol. 164: 31-38 (2007)]. The work has implications in generating plants with higher carbon and nitrogen fixation/assimilation capabilities. Such plants would perform better even at lower nitrogen application. This has actually been proved through a DST sponsored project. Significantly, the work published in Photosynth. Res. 88: 63-71, (2006) made a separate paragraph in the course on Forest ecology (FR_3104_5104) at the University of Minnesota, USA site (https://wiki.umn.edu/view/FR_3104_5104/Photosynthesis) under the section on photosynthesis wherein one full paragraph has been devoted within environmental factors affecting photosynthesis on Altitude and Carbon Dioxide. This is part of the teaching material on photosynthesis. E. Regulation of winter dormancy in tea Tea in Himalayan region experiences winter dormancy in which the growth of apical buds and the associated two leaves diminishes during winter months. Our work showed that along with protein synthesis (Mol Biol. Rep. 36:537-542 (2009); http://dx.doi.org/10.1007/s11033-008-9211-x (2008)], minimizing oxidative stress could be key to manage winter dormancy in tea wherein superoxide dismutase orchestrating with ascorbate peroxidase and glutathione reductase are critical to lower oxidative stress induced damage and improve plant growth and development [Tree Physiol.,

We showed that reduced cell division as a major reason for winter dormancy in tea and the responses to winter dormancy, temperature and plant hormones share gene networks (Mol. Biol. Rep. 2011. DOI: 10.1007/s11033-011-1121-7; Funct. Integr. Genomics, 2011: DOI: 10.1007/s10142-011-0233-4. The work has laid the foundation to raise transgenic plants with reduced winter dormancy.

F. Bioprospecting genes/proteins/processes for tolerance under stress conditions such as temperature and water stress We have contributed immensely towards understanding the mechanism of stress tolerance in terms of shift of metabolic pathways under osmotic stress, basis of temperature rise of water stressed plants, attributed novel function to genes and identification of novel genes and enzymes related to stress. A range of processes and genes were identified. Bioprospecting Himalayan resources, We have cloned and annotated partial and full-length genes, promoters and transcription factors from high altitude flora Rheum australe, Caragana jubata and tea for imparting tolerance to low temperature/drought stress. Several of the genes were found to be novel suggesting novel pathways [Japan Patent 4302532 granted 2009; Mol. Biol. Rep. 37: 933938 (2010); Mol. Biol. Rep. 37: 10031010 (2010); J Bioscience 30: 231-235 (2005); Mol. Biol. Rep. 2011. DOI: 10.1007/s11033-011-1086-6; Gene. 2011 DOI: 10.1016/j.gene.2011.05.014]. These genes/processes are now being transferred to crop plants through Indo-German Project. G. Simplified lab solutions of wide application We have developed a RNA isolation solution (iRIS TM), which is widely used by several labs. Salient feature of iRISTM is that the solution works well with those tissues, wherein commercially available kits fail (BMC Res Notes, 2011. 4:85). The technology has been transferred to Sanmar group (Bangalore genei on 10th Oct, 2007). Also developed a set of primers designed to be universal, irrespective of any plant species, for testing functioning of PCR reactions. These primers have been evaluated by several labs successfully [(ICGEB, NBRI, NCL, Anal Biochem., 335: 330-333 (2004)].

Sanjay Kumar We developed a gel processing and transfer device (GEPROTED) that ensures un-damaged, intact gel during transfer and transportation of gel from the device onto the membrane while performing northern and southern analyses [European Patent EP1368642 (2007)]. H. Involvement of cyanide resistant alternative respiration in temperature rise of water-stressed plants and fruit ripening. We were the first to propose the role of alternative respiration in fruit ripening and also in thermo-genesis of water-stressed plants (Biochem. Biophys. Res. Commun. 168: 818-822 (1990); J Exp. Bot. 43: 1639-1642 (1992)]. This work has been used as a basis to carry our molecular work on fruit ripening by other group (Planta 197: 569576; 1995) and extending the scope of their conclusions. The group fully supported our results, which were based on biochemical observation, through their molecular results. Our work on alternative respiration has been quoted in 40 other references including in Ann. Rev. Plant Biol., (57: 383-404; 2006).
