U
ntil the middle of the last century,
RNA was isolated similar to DNA
by time-consuming and laborious
CsCl-centrifugation. Obviously too time-
consuming for K. S. Kirby who worked on
cancerogenic effects of tannin in the 1950s
at the Institute of Cancer Research in Lon-
don. Inspired by biochemists using phenol
to extract proteins from crude extracts, Kir-
by tried applying a phenol-water mixture to
extract RNA. Kirbys method has since been
slightly modified; however, the basic princi-
ples of phenol extraction, which is still quite
popular, remain the same.
The crude extract containing RNA and
other cellular components is treated with a
phenol-water mixture that adapts an acidic
pH of 4.8. Proteins are solved in the organic
phenol phase, while RNA molecules stay in
the aqueous phase and DNA accumulates in
the phenol-water interphase. Traces of phe-
nol in the aqueous phase are subsequently
removed by one or two further chloroform
extraction steps. The upper water phase
containing the RNA is then removed from
the phenol phase with a pipette.
Since phenol and water have similar
densities, and phases may not clearly sep-
arate from each other or may even invert,
Kirby later refined his extraction method.
Instead of phenol, he used a phenol-chloro-
form mixture that gravitates to the bottom
of the reaction vessel due to chloroforms
high density, with the water phase always
on top.
Single extraction step
Pietro Chomczynski and Nicoletta Sac-
chi further improved phenol-chloroform ex-
traction in the late eighties by adding guan-
idinium thiocyanate (GTC) to the phenol-
chloroform mixture and lowering its pH to
4 with sodium acetate buffer. Chomczyn-
skis acid phenol method integrates all ex-
traction steps into a single one, followed by
a simple alcohol precipitation of the extract-
ed RNA. Due to its high yields, reproducibil-
ity, throughput and time saving, acid phe-
nol extraction has become the gold stand-
ard for numerous home-made extraction
mixtures and individually-designed RNA
extraction protocols. Chomcynski was clev-
er enough to patent his GTC-Acidic phenol
solution, which is also found in commercial
RNA extraction reagents such as Trizol and
Tri as well as in some RNA extraction kits.
However, if you have ever extracted
RNA with acidic phenol, or even worse,
melted phenol, to produce a freshly pre-
pared water-saturated phenol solution,
you will certainly agree that phenol is not
the most pleasant substance to work with.
The same holds true for chloroform and the
strange smelling isoamylalcohol. Hence,
RNA guys were happy when, in the 1990s,
small spin columns packed with silica gel
membranes became available and revolu-
tionised RNA extraction.
Silica spin columns are, essentially,
small, solid-phase extraction columns con-
taining silica as solid-phase material that
specifically binds RNA under defined salt
and buffer conditions. Extraction of RNA
with spin columns usually follows four sim-
ple, idiot-proof steps common to all solid
phase extractions: column-conditioning,
sample application, washing and elution.
To simplify things even more, the first step
may be omitted in many commercial kits
based on spin columns, starting directly
with the sample application.
Bead-based extraction
However, adsorbent-based RNA extrac-
tion methods are not restricted to silica spin
columns. More and more kit suppliers rely
on tiny beads made of RNA-adsorbent ma-
terials, such as polystyrene-latex, glass fi-
bres, cellulose or silica, to extract RNA.
The basic steps of bead-based RNA isola-
tion are as easy as extracting RNA with sili-
ca spin columns. The sample is first lysed in
buffer containing guanidinium thiocyanate
and exposed to the beads in small reaction
tubes. Subsequently, RNA-bound beads are
repeatedly washed and centrifuged to re-
move any contaminants. After washing, a
chaotropic salt-free buffer is added to re-
lease the RNA. Beads devoid of RNA are
then sedimented by a further centrifuga-
tion step and RNA is finally recovered from
the supernatant.
However, even the centrifugation steps
are dispensable if magnetic beads com-
posed of an iron oxide core, coated with
silica or other RNA-adsorbing materials, are
used. Instead of a centrifuge, a magnet that
may be embedded, for example, in a tube
stand, draws the beads to the bottom of the
reaction tubes during washing and elution.
Since all required washing and elution
steps of spin column and magnetic bead
extraction may easily be performed by the
nimble arms of a liquid handler, most au-
tomatic RNA extractors either work with
modified silica spin columns or bead-based
extraction kits. However, the time-consum-
ing washing steps that lead to high con-
sumptions of expensive RNA extractor tips
and wash solutions are still a major short-
coming of these techniques.
Immiscible filtration
A very interesting concept that avoids
repeated washing steps during RNA extrac-
tion with magnetic beads has recently been
presented by the group of David Beebe from
the University of Wisconsin (Berry et al.,
Lab Chip, 2011, 11, 1747). The group re-
placed all washing steps by a single traverse
of the bead-bound RNA through an immis-
cible fluid barrier in a process they call Im-
miscible Filtration Assisted by Surface Ten-
sion (IFAST).
This new technique may sound compli-
cated in the first place, however, it is plain
simple. To apply IFAST, Berry et al. con-
structed an IFAST-plate consisting of three
wells (input-, immiscible phase- and output
well) connected in series by micro channels.
The input well is loaded with cell suspen-
sion, lysis buffer and magnetic beads, while
the output well contains the elution buffer.
Both wells are separated by the immiscible
phase well in the centre, filled with a spe-
cial oil to prevent mixing of the liquids. Dur-
ing the washing step, a permanent magnet
draws the magnetic beads and the bound
RNA through the immiscible oil-phase into
the elution buffer of the output well. Since
hydrophilic contaminants cannot traverse
the oil phase, they are captured in the input
well. The whole IFAST-extraction procedure
takes only a few minutes, which is consid-
erably faster than RNA extraction with con-
